I don't think Spidey will follow the same story arc in the movie. They want him to be a high school kid who just came into his powers in the MCU, having him reveal his identity to the world before his first solo movie would make thing difficult going forward.

Oh, for sure, they probably won't do the public reveal, but he could still start out on Iron Man's team and then have a pang of consciousness and move over to the underdog side the audience will be rooting for.

Technically registration in the comics never required you to publicly reveal your identity. Only SHIELD had to know. In any case, Marvel's gone on the record saying that in the movies, the fight will be less over identity and more over superhero accountability (in the wake of things like Cap dismantling SHIELD and Tony creating Ultron).

He was which is why it was such a big shock when he did it in the Civil War comics.

Well technically, they don't have to reveal their identity to the public, just the government, for the purpose of accountability. Spider-Man's act of revealing his identity was a show of solidarity to show his support of the bill to the world. It was important because Spider-Man was basically the most famous hero with a truly secret identity at the time.

Probably won't see any of that in the movie though, chances he will have a more minor role.
