With her thing coming before his OA and his coming after his OA I'd rule that if you use her's, you can only use his to activate her. Which seems fine? Like you aren't maximizing his ability really if you use it that way but I guess you would still get 2 activations since she took a turn both before and after him at that point.

If you're down to only Superman and Atom-Eve, it's still a lot stronger than you'd be able to do with his marker burn otherwise.

The double activation with her feels a bit cheesey as well, honestly?

Agreed. I think your fix above is probably a good one in this case.

We've been shutting these double activations of one figure down elsewhere and I see no difference here. Superman shouldn't be giving her Superspeed to get two activations per turn.

That's the question. It says additional figures. Does that mean more than her and that Champion or just those 2 activations? It's relatively unclear and could be argued either way with no super clear winner IMO. Bumping the additional to before the activation language makes that more clear that it's only 2 activations.
