What would the flying rules be when moving up to a new level? Would you have to fly over to an elevator shaft or outside first before moving up and back inside on the next level, or would you just be able to move to the hex directly above you for only 1 move. Will Martian Manhunter and Shadowcat be able to phase through the ceiling?

If we're assuming invisible walls on the player access sides, then I'd think, barring some sort of window mechanic, fliers would have to go up the elevator (or elevator shaft) too.
For Martian Manhunter and Shadowcat, good question. Can they phase through overhangs on current maps? It'd be the same answer here. Interestingly, if it's yes (and I'm hoping it is) then Shadowcat could potentially phase through a floor and take falling damage. C3G can be played with official Heroscape, but it's not recommended.

I'd be okay with the idea that their were windows on the two open sides you could fly through, but the two solid walls were windowless. You just have to fly over to the window, then up and through another window at the same spot.

Yeah I could roll with that. It’d give fliers and leapers lots of power on these maps. Would non-fliers be able to scale their way too if they had the move/height (or climb ability)?

Actually, I guess a ground pounder would have to go 17 spaces in a move to do that.

Conan can climb up just 15 levels with his power so he couldn't climb up the outside of your building. I know the classic scape monks can leap 25 levels, but did we keep that or lower it with our leaps?

Swing-line is 40 levels, so they can get anywhere with ease. Bat-Grapple is 30, so they have to make a pit stop before going all the way up.

I'm thinking (with some way of marking it on the floor maps) that two windows per "invisible wall" would be cool. I also think that, since the windows would most likely be shut in a skyscraper, figures should have to roll one unblockable attack die to go through a window.
So if they're jumping out (anyone should be able to) they could take one wound and if they're crashing through a lower one to jump to a higher one (or vice versa, interestingly) they could take up to two wounds. This will keep the elevators a place of strategic importance and not overly penalize ground pounders. Window spaces could also be places where figures could shoot or be shot at, but any other spaces in the building wouldn't have LOS on figures outside of the building and vice versa.
