The idea of them starting with their own markers and when they did the marker can stack on another figure seems good. You can then add a max limit on characters for balancing.

The pool would be a little tricky. Like you said have a starting and max per character sounds better. Hear me out, what if when a Nova Corps falls they place their counters on any remaining Nova Corps as you choose. It would make the remaining Nova stronger but to a max of 2 or 3, maybe even 4 depending on the character.
