I'm not totally sure on how these work..
Let's say I use Cap. America's Sheild Throw on Spider-man, does Spidey still get to use Spider-Sense?
Let's say Spidey uses Web Sling (shot, whatever) on....Dr. Doom. Doom is two levels higher, does he get the height advantage or no?
I had a few more, but can't remember them. If I do, I'll post 'em.

Yes, he does get to Sense the Shield. It doesn't say you can't use it on Special Attacks.
And yes, Doom gets the height advantage. However, the -1 negates it.

Alright, Surfer has a +3 height on the Hulk. He uses Cosmic Blast. Special Attacks don't get a height advantage, right?

Special Attackers don't get any advantages. Defenders, however, do.

The Special Attacks that say "Roll attack dice once for each effected figure"
Does this mean you A. roll the attack die once, and the effected figures roll their dice seperately, or B. you roll attack dice for each affected figure.
A. Abomination's Stomp. Captain America, and Dr. Doom are the affected figures. Abomination rolls 2 skulls. Captain rolls 1 sheild. Doom rolls 2 sheilds. Captain takes one wound and Doom is safe.
B. Abomination's Stomp. Captain America, and Dr. Doom are the affected figures. Abomination rolls 2 skulls. Captain rolls 1 sheild. Captain takes 1 wound. Then, for Doom, Abom rolls attack dice again.
That also reminds me, for Captain America's Counter Strike. Let's say Hulk stomps and Cap is adajcent. Hulk rolls 2 skulls, and Cap rolls 4 sheilds. Does the Hulk take 2 wounds, or does he not because it is a Special Attack?

The answer to your other question is A. You roll attack dice ONCE.

Alright, let's say there is an attack that says "Add x automatic skulls".
Main Q: Are these skulls subject to Counter Strike?
Let's use my Carnage custom (http://heroscapers.com/community/showthread.php?t=9785&start=0)
Let's say I roll an 8 (D20). I add one automatic skull, and I rolled 2 normally. So, a total of three. Captain America rolls 4 defense, so would Carnage receive 1 wound?

If it's a normal attack, he sure does. That fourth shield is still excess whether the other three blocked autoskulls or plain old-fashioned dice skulls. If you want him to be immune, make him a special attacker.
